Surely the specified boost when the engine is off should be 1009mbar which is atmospheric pressure - perhaps also the map you have isn't quite right in the linearisation and specification of the MAP sensor you have - I'm not sure if the N75 at 100% is giving pure vacuum or pure atmospheric pressure on your setup...
That's what I thought, but I've read over on TDIClub, that this is normal.

What I've neglected to say is that I may be prematurely throwing my toys out of the pram as I have whipped the intercooler off in order to get to the fuel pump again. I've recently changed the MAP linearisation figures and I think I got my figures right (I should check the PD130/150 maps).

As for the N75, I'm thinking that it's pulling full vacuum at 100% - I'm probably going to pull the one from the golf in the morning to check that the (essentially new) N75 that I have in the van isn't shot already!

I never got round to swapping the Golf N75, but I did notice that the one I currently have in the van did work for a little while. I unplugged it while I had the engine ticking over and saw movement in the actuator. Of course when I plugged it back in, it started playing up again. I might just replace it for the hell of it. I did also notice that VCDS shows a full figure (99.6% duty cycle) when unplugged. Bizarre. I should probably fit a vacuum reservoir just so I can run the N75 output test.

Returning to the CEL. I did notice that when I had the engine ticking over to get it up to temp (which took forever only for VCDS to tell me that my timing was too retarded to plot. Cheers.) that the light disappeared. The 18000 and 19561 codes are still there (altitude/boost and N239 respectively). I don't really care for the N239 fault if the light goes away while driving, but I've a feeling that 18000 is going to cause some drive-ability issues...

I also noticed that the actual MAF figure was well below the requested at idle (~200mg/str less). The sooner I can switch to a MAP based tune, the better.

Look at your boost target map, the first line for all IQ's will be about 198 mbar the figure you are seeing is correct.
What linearization figures are you using for your MAP sensor 200/3000 ?

IIRC I used 200/3120. I think I made a bit of an error in my voltage conversion though... Should have taken the figures from the PD130 map!

Spot on. The target boost at 0RPM is 198mbar.

I have red trough your conversion thread in hope I will find some info on how you wired the old 6 pins connector MAF to the new EDC15 ECU.

I have done the same to a golf mk3 1z TDI engine and a golf mk4 ALH TDI edc15vm+ ecu.
Thing is the 1z maf has 5 used pins and ALH maf has 4 used pins(pin 1 unused-temperature as I've found). I still want to use the 1z maf.

Any input would be greatly appreciated!
